Congratulations on the new rig! The gunwale runs along the top of the freeboard. It's where the rod holders are mounted flush. Back to the downrigger question; we have a 2310 and fish out of Santa Cruz for salmon with down riggers all the time. Right now we have the cannon mag 20's mounted on removable rod holder mounts from cannon. I like the fact that you can just unplug the electrical and pull the whole thing off the boat and switch fishing styles with nothing mounted to the gunwale to get in your way but... this year we snagged the bottom and a crab pot and almost lost the rigger on each occasion. When it snagged, it bent the rod holder so much that it had to be replaced and almost dumped the downrigger overboard. So this next season we might mount them on the gunwale. Best place would be right above the stern cleats, right in back of the chock that the stern line goes through. That way when you're turning, the downrigger wires don't run into the motor. Do some image searches to get a better idea and check out other rigs to see what they're running. If you fish salmon in Santa Cruz this coming season give a shout out to Steve "LoriKay2" and we'll put some fish in the boat! Have fun setting her up.
